While he goes by the alias of Khan in the film, "John Harrison" is not the real Khan either - he claims to be because of his own reasons, due to the fact that the records were somewhat skewed on board the Botany Bay, and Joachin will do anything for Khan, his commander - even claim his name.
With a personal vendetta against Starfleet, Khan is out for revenge.
He doesn't have a real name, he calls himself Khan, Starfleet calls him John Harrison, a terrorist, a deserter.
Maybe he is.
He is not someone to be trifled with, or necessarily trusted.
Not following comic canon - he was born in a lab.
